I really don't see how your reasoning here lines up with what we know. He's a free man now, by virtue of his guilty plea and agreement to cooperate with the investigation. If the charge were spurious (and I agree the known circumstances around it are confusing) he had the option to contest it in court. The fact that he chose not to indicates which of the parties was holding the stronger hand.
Well I'm not sure of the information that presented to him at the time he agreed to a plea deal and I hope at some point all this information is made known to the American public. However, at the time there was no check on what the FBI was doing so I believe that they drummed up all of these frivolous charges that were going to drain Flynn financially. Ultimately he made a choice to end it all and live.
