I think it's more likely that they just didn't find enough evidence to hold up to the appeals players would get. The players union makes it much harder to punish players than managers or front office personnel. MLB will need a lot more evidence of specific wrongdoings to punish a player.
If more comes out, baseball can always reopen the investigation.
